Plugins and Themes Keep Disappearing

About once a day my plugins completely disappear as do themes. I suspect permissions, but I’m pretty sure they’re correct. In any event if I restart apache with apachectl graceful in the command line the plugins reappear. Very annoying. Any ideas?
