[Plugin: WP Super Cache] Ignore header.php

Is there a way to ignore header.php and stop it being cached?
I have a custom menu that ties my WordPress into a larger non-Wordpress site, but WP Super Cache stops the dropdown menus from working. If I could get it to cache all but header.php it would be perfect!
