[Plugin: SEO Ultimate] Problem with Custom Post Types and Permalink Tweaker

I want to remove the slug of my Custom Post Type and the Permalink Tweaker does the job great! …but everytime I change something like edit a category description or add a new category, it goes back to https://website/cpt-slug/, when i update the settings of the Permalink Tweaker it works again
Does anyone know a solution for this problem, to get the tweaker work constantly without having to refresh it always?
