Can you provide a link to a specific page with Photonic enabled? From what I see of your site, you do have some issues with JS – either your theme or a different plugin uses a fairly old version of JQuery from Google CDN, while WP ships with a much newer version. This might cause conflicts, but Photonic by itself doesn’t interfere with any other lightbox.

I have disabled the Photonic for now; As it conflics with the nav bar at the top of the page.

I will re-enable it and give you an account if you wish?

    I have re-enabled the gallery.

You can see that the frontage lightbox and the top navigation no longer work ??

Your theme seems to be including an older version of JQuery from Google instead of using the standard JQuery that is distributed with WP. Also, it is supposed to load JQuery in a noConflict mode, which it probably is not. That is probably the issue. Basically in the standalone theme you are not seeing these problems, but when you start using JavaScript-based plugins that do things the standard way, you run into issues.
