[Plugin: Google XML Sitemaps] XML Sitemap issue on WP v3

I am running the latest version on Google XML Sitemaps generator.
my website https://www.cyberhostpro.com has a sidebar on every page. Once i upgrade to wp 3 everything works fine. Soon i click generate sitemap it deletes the sidebar on the homepage only. No error is given. To fix this i have to restore to V2 backup.
Anyone else seen this or know why this would happen?
