Plugin breaks everytime wordpress theme twentytwelve updates

This has happened twice now – I love this plugin but it breaks every time wordpress updates the twenty-twelve template. I must go back in and re-establish my shortcode widgets (they disappear). Any way to avoid this? I’ve had this happen twice in a row now.
