I ended up using two custom functions to achieve uniform excerpts with the Thematic theme framework:

add_filter('thematic_content', 'childtheme_content');

add_filter('wp_trim_excerpt', 'all_excerpts_get_more_link');

I’ve set up another example on a testing environment that recreates the problem I described.

Working on standard blog home page:

Perhaps the above two functions might shine light on the why your plugin and the Thematic theme framework are conflicting.
