Permalinks, Sub Domains and Root

Hi
I have this domain as root
https://staustellchamber.org/I have set up a sub-domain at
https://staustellchamber.org/cafeacademy/wp-login.php
But it is saying not found. I am using permalinks and it seems that it is looking for that page as a permalink.Any ideas how I make this work please?
