Permalinks – Remove write access on web.config file now! Wrong menu links

Hello, I have been pulling my hair out over this issue the past few days. So far I have tried these:

I have deleted and re-added the web.config file to my wp root folder, I have rewritten the code in it, I have changed the permissions to default and rechanged them back to custom. I have removed and reinstalled several plugins that might interfere. One plug in states that the permissions for the web.config file is 0666 rather than 0644 but I am not sure how to change that in azure. Im not sure how to get my web host to change my hosting server to linux either.No matter what the main menu links on my direct domain name are wrong. They lead to pages that do no exist. Once you click on any links it redirects you to a 404 page.
