permalinks option remove index.php/ from all

Hi. In my wordpress admin panel > Options > Customize Permalink Structure, it displays the following:
Common options:
Default
? https://domain.com/?p=123Date and name based
? https://domain.com/index.php/2007/03/10/sample-post/It used to be fine without the index.php/ in those options before I “cleaned up” the frontpage extensions.. which apparently also flushed out the .htaccess files. So now it has that thing in there, and it still kind of works, but now I have to modify it manually instead of it being automatic. Is there any way to fix this problem? Thanks in advance.
