PDFs Not Updating

Running on WordPress MultiSite Network installation.
Documents set to be stored outside of public_html.
Can update .doc or .xls files with ease.
When attempting to update PDFs, it acts as if the update has taken place. Can see uploaded files on server. However, original file still showing… not updating.
Also when I try to view a past revision by clicking on it I’m told I don’t have permission to view the file.
Finally, all of the links being inserted into the media manager are all invalid…
