Pagination not working for main store

The pagination for the main store is not working. For individual categories it does go to the next page.
We tried to upgrade to the latest version of the eCommerce plugin, but it did break so we are currently running version 3.8.8.5.
If you could please guide me in the direction so I can correct this issue.
