I don’t fully understand your first problem: “the menu doesnt “cover the links” I think its and easy fix just adjusting the hight of the menu, but how?”
– Do you mean how to adjust the height of the top navigational menu and or the sidebar widget menus? (…..if so, to adjust the height of them you will need to go into the template/theme’s CSS Stylesheet and make the height size bigger – go to “Appearance” >> “Editor” & change them there within the “CSS Stylesheet” page… you will need to search down the css stylesheet & find each one in the CSS. If your theme is using IMAGES for the nav. menu – which I suspect it is – then you would also need to upload some new, larger menu button images to match the new height, too ….. you can make new ones by editing/enlarging copies of the current ones in Photoshop or a similar photo-editing program, & then re-name them – eg: “custombutton” & save them, then upload them to the SAME folder that the original ones were stored, and then you will also need to change the name/code in the CSS Stylesheet to eg: “custombutton”… – another easier option is you could leave them with same original names & simply over write the old original button images, but either way you should keep a copy of the original button images just in case you don’t like the new ones & wanted to go back to using the originals….). You could also find a free theme which has some buttons the size & colour you want, and upload those instead. Just remember to also change the information listed in the CSS stylesheet too, or they won’t display.
Next Problem:
items adding to the nav. menu automatically / not adding automatically Answer: there is a setting in the menu page (where you created your custom menu) which you can simply tick or un-tick to make new items added automatically, or not be added automatically.
RE Permalinks: They are now better for your SEO & the way you have set them is good for performance, so it’s up to you how you prefer to structure them. However, if you are not going to be posting fresh articles constantly & you don’t want visitors to be put off by seeing that your posts are say 2 years old etc, then another option I’d suggest is to use the article ID instead of the year/date… ??
Next Question:

A: I think this is because you have set the blog view to show only excerpts rather than full view of posts. You have a couple of choices to fix this – can change it to “full” article view by going to your “Settings” tab, & then select the “Reading” tab – there is an option in there to show full text or summary (snippets/excerpts), however that will also make ALL your blog views have either the full article or summary displayed…… The other option is to install a plugin such as “Post Teaser” which gives you much more flexibility & allows you to decide on how many words, characters etc (& I think you can also disable it on certain pages too).
Next Question: “Can you post stuff into a category Right away without having them show up on the main page “
A: Yes!!! Easiest way to do this is to install something like the “Frontpage Manager” plugin – . This will allow you to decide exactly which category or articles get shown on your homepage.
Phew!! That’s everything answered I think.
Lastly, I’d also suggest something else – your theme’s background image is not centered & is not large enough for large PC monitors (which many people now have), and so on a large monitor screen there is only black showing down the right side of the theme/ monitor screen….. this is what I’d do if I were you:
Download the background image & then open it in Photoshop or a similar program and enlarge it, then save it using the compressed option (in Photoshop this is the “Save for Web” option” – this makes the image file size much smaller and therefore faster loading, which is also important for SEO & performance. You might have to save it in a high quality or max. quality to prevent it becoming too “grainy” due to enlarging it, but it should still be fine for a background..). You should be compressing/optimizing all your images before you upload them & use them on your site too, it can make a huge difference to the speed / loading times.
