I also noticed you have some shipping plugins. Does this issue happen if you deactivate them?

Yes, gladly I’ll help you.

I see in your shipping zones setup that you have two different zones for the same places (Europe and Greece).

Kindly note that customers can only match one shipping zone, and since you have the Free Shipping zone as the first zone, all your customers in Europe and Greece will match that zone every time they enter their shipping address and will only have Free Shipping as the only shipping option. That’s why purchases below 50 euros doesn’t display any shipping option available.

In this case, we recommend?setting the shipping methods?you have available (Free Shipping, Flat Rate Shipping, etc.) inside the same Shipping zone for the same group of places (Europe, Greece), leaving Free Shipping as the first option. So, in this case, your Shipping Zone can be called Europe, Greece and can have Free shipping and Flat Rate Shipping options.

Yes, I was able to see the screenshots; thank you. I can confirm you set up two different shipping methods; the thing is, it was for different shipping zones.

Why does this matter?

A shipping zone is a geographical area to which you ship items. Customers only see the methods available for their address and corresponding zone. Each customer matches only one zone, and shipping zones match the customer address from top to bottom — (the first to match the customer address is always used).

With this in mind, since you have two shipping zones for the same places (Europe, Greece), and shipping zones match customer address just once, from top to bottom, every customer from Europe and Greece will see the shipping methods available in the first shipping zone (on top) named Free Shipping (because your order is over €50).

Since this shipping zone only has one shipping method (Free Shipping), that is why in purchases below €50, you don’t see any shipping options available because it only has Free Shipping for purchases over that amount.

The key to solving this is having both shipping methods (Flat Rate and Free Shipping) in the same shipping zone, so once you do it, it should look like this:
