Number of files increasing

I imported a site to a new domain and it had like 2,000 files. Then I imported that one to another one after working a little bit on it and the new import had arround 4,000 files. Now I needed to import this one to work it on other domain but the files just keep increasing, this time around 9,000. What can I do to make each import around 2,000 again?
