It appears the error disappears when you use the merchant center link.

Yes I did. Variation Prices do not seem to have been affected.

Ok, I localised the issue and I will release a fix this evening so at least the warning is gone.

The strange thing is that when I test it on my environment and some of my clients the error is not showing at all.

@gregbast1994 I have just pushed out a new release, version 2.6.0, that should solve the issue at hand.

Could you update the plugin, clear your cache, refresh the page and check if the error message is gone?
