****ed**** also, if it helps: filter is added as widget into wp’s dynamic sidebar, which is called in template archive-product.php like:
<?php dynamic_sidebar( 'product_filters' ); ?>

Further debugging shows that the problem is actually exactly the same as in this topic, but that fix doesn’t work anyway.

I think it could be fix changing the product_cat term link, like this:

add_filter('term_link', 'fixWoofTermLinks', 10, 3);
function fixWoofTermLinks( $url, $term, $taxonomy ) {
			if($taxonomy=='product_cat'){
				$url = get_permalink( woocommerce_get_page_id( 'shop' ) ).'/?swoof=1&product_cat='.$term->slug;
			}
			return $url;
		}

There is a unnecessary slash. Replace the $url line by this:

$url = get_permalink( woocommerce_get_page_id( 'shop' ) ).'?swoof=1&product_cat='.$term->slug;
