not including shipping cost in the total

hello,
the plugin is great, however i noticed that since i have installed the plugin i have received 4 orders and all of them are missing the shipping cost from their total, not sure if its something to do with your plugin because I have not changed any other setting on the shop other than installing this plugin, even the orders total in paypal is incorrect ie: item price minus shipping cost.
any idea please?
