Non-blog start page breaks Page links

This is a repost. My first post was in “How-to and Troubleshooting” & got no response. I think this section is more appropriate, so I’ll try again:
I installed WordPress in a sub-directory (a folder called “blog”) and have a home or start page in the main site directory. I want to use the that page, “index.html,” for the main website address. I found the place in the Admin–>Options panel where it says “If you want your blog homepage to be different than the directory you installed WordPress in, enter that address here.” I did so, but choosing that option immediately broke all my page links within the blog, generating 404 errors.
The Theme is the Framefake Theme by Northern Web Coders, with the graphics swapped out & only slight mods to the CSS. I clearly don’t know enough about this yet to stay out of trouble. Can somebody clear this up for me?
