No minification of scripts or files unless you provide original files

Hi,

While pushing theme to wordpress, my theme undergone a check and one of the comments i feedback is “No minification of scripts or files unless you provide original files
check the js/css folders
jquery is included in Core, enqueue that one instead”

Where do I need to include my codes then? Right now, codes are in js and css folders inside the assets folder.
