nav-menus.php high cpu usage

when saving our navigational menu under appearance and menus, it takes quite a while to save. I can also see that the cpu usage on our server, the nav-menus.php file is taxing the cpu at 80%

We have a VPS, with a 1.98ghz processor and 1344mb of ram
