Multisite WP Upgrade = Categorys broken

We just upgraded our WordPress Multi-site from 3.1 to 3.3.1.

I have already redone all the multi-site functions, upgraded the sub-sites, and re-did the permalinks.

Here’s the problem:

The Category pages (using permalinks) are broken. If you go to a category page (using a WP-generated link), the page uses the blank index.php template. (It ignores the category.php template which is had used before the upgrade.) This page thinks it’s pageID = 0.

Why do my category pages no longer think they are category pages?
