Multisite self-hosted ftp can

Hello,
I have a multisite install (2 websites using subdomains) setup and I’m trying to correctly configure w3tc to use a self hosted ftp cdn.
Everything works just fine for the main site and all CSS, JS and images are using the correct cdn urls.
However on the second site, all images (added through media upload NOT theme-related image assets) are missing (returning 404s).
All images have been media items have been exported to the subdomain so I’m guessing as the upload directory for subdomain sites usually resides in the “blogs.dir” (in this case /blogs.dir/2/ for my second website) and therefore is not being mapped correctly to use the correct cdn url?
I guess further work/configuration is required to get this feature to work as intended?
Any ideas?
