How many times per second did you set to check new messages?

thread refresh : 3
site refresh : 1

too fast, place thread like 5 and site like 10-20 at least

tried with 5 – 20, 10 – 30, nothing changed

Yes, but you makine alot of requests to your site which was causing huge load.
I see the problem, but not understand why its not working good for you.
I will try to install multisite instance and reproduce it.

because if you setting 1 second onsite, every loggedin user will generate 60 requests per minute to check new messages.

I just checked it and multisite working good for me, something is wrong on your side.
Probably database tables messed or something like that.
