Multiple WP installation on single domain

Hi, I’m looking for some help, please.
I love this plugin, but I need to do an additional installation of WP on my site and want to know if I can safely do so while using W3TC and what I need to be aware of. There are so many changes W3TC has made to the .htaccess etc., I’m terrified of breaking something.
The current installation of WP is in root. I need to create a new installation of WP in a folder. So original installation will continue to be at mysite.com and the additional installation will be at mysite.com/newfolder.
The reasons why I need to do this are long and not necessary to go into here. And I’m not looking for an alternate solution to having these two installations. This is the most inelegant way to do things and I am doing so only very, very reluctantly and after excluding other options.
My query is really around how to have W3TC on both installations without anything getting messed up.
