Multiple Networks on subdomains with shared users

I am trying to create a new website for my school with a log in for both students, teachers, parents and administration. Originally I was going to use a WPMU for this set up, and i have a test website currently set up (still in its alpha stages). Finally i realized that this set up wouldn’t really work since the student body makes up around 1500 students, not including staff and parent users. Then i realized that a multi network installation of WordPress would cover what I was looking for. I could set up a network for students on a subdomain (student.sitename.net), one for teachers on another subdomain (teacher.sitename.net), etc. This would allow all the teachers to have a network for blogs for their classes. For students to have a social network for student activities, clubs, events, etc on a separate network, and the administration to have a network with forums, messages, etc. The problem that I have had is configuring the setup with the networks for wordpress plug-in. I have been trying to figure out how to configure the sub domains (should they go inside the original wordpress installation, in a separate folder that has no affiliation with the WordPress installation, should they go inside the installation with a subfolder?). I tried to set it up pointing to separate folder but that didn’t work, the folder didn’t connect to a blog of any kind. Then I tried oping the subdomains to a subfolder in the website, but then it just acted like a blog in a subfolder. I did some more research and found some forums where they said to point the subdomain to the website root. I tried that and it directed to a blog ( I assume in the new network) but I can’t distinguish the difference between the networks, or if there even is a difference. Then comes the problem of administrating the new networks, do I need to log in again? Where do I go? When I tried to log in on the sub domain I was directed back to the main network dashboard.
