Migrate from root to subdirectory – on top of a preexisting issue

Hi! I seem to have a pre-migration issue. It is in no way related to Migrate Guru, but to a preexisting situation.
So, I have a WP site which is physically located in a subdirectory. BUT (due to some misunderstanding during an assistance by my webhost’s Call Center) its pointer indicates the root. In other words: as seen in the File Manager, all WP files are in the subdirectory myname.com/mina, BUT in the browser the WP pages appear in the root myname.com. However, this is not what I intended. I wanted those pages to appear in the subdirectory!
Before attempting to solve this issue, I planned to make a copy (or a duplicate) of this site in another subdirectory, just to make sure I won’t lose anything when I ask Call Center to assist me with the repair.
However, when starting Migrate Guru to make this copy, I was stuck in another issue. Apparently, as my problematic site appears to be in the root, any new installation of WP I will try to make will be in a subdirectory of myname.com and so it might risk to overwrite my site. Or at least this is the message I get for the WordPress installer.
Please advise: should I go ahead with this new WP install and then try to migrate the site in the subdirectory — or should I first solve the problem of that pointer?
