Messed with Theme after update

Everything was working great with this plugin and my theme, in fact my theme was originally designed using this plugin in areas. Yet after the most recent plugin update to 3.0. It started messing with elements on my pages. I have a ribbon on some pages that is getting cut for some strange reason. it never was before and only does so when this plugin is active. Thanks for any help.
