I think this largely depends on how your theme is coded.

You could try some of the suggestions here:

https://www.google.com/search?q=remove+shortcodes+from+search+results

Or try setting custom excerpts on the pages that have the shortcode present (and hope that excerpt is used for the search result description):

https://www.google.com/search?q=wordpress+add+excerpt+to+page
