Menu Items Display Twice, Sub menus are different for some

I have not had any problems in the few years that I have been running this website. I have had to update with new versions of WordPress and my plugins from time to time.I normally backup my site before updating.

I must have overlooked a problem with my menu that appears in the After the Header section. The menu items appear twice and the sub-menus below some of these items do not exist.

I have tried disabling my plugins to fix this problem but to no avail. Have I missed something?
