Media uploads not working on subdomain mode

Hi – I have used this plugin to create 2 clones on subdomain mode, and even though everything seems to work correctly, there is an issue with uploading media to the cloned site.

When I upload an image via the media library the uploaded item is missing it’s thumbnail and can’t be used on the site. I have checked via FTP and the uploads make it into correct folder. The only way I have found of making the uploads accessible on the cloned site’s media library is to upload the same items into the equivalent folder of the main site directory. It’s almost as if the upload works correctly, but the cloned sites then trying to pull from the original directory for the image.

I’ve assumed this stems from an error during the cloning, but may be wrong. Any ideas how to fix this?
