Major Site Issues – Post Links not Working, Older Pages not Showing

When I upgrade I always DL my entire site, backup the database and then do the upgrade. Lately when I’ve tried to DL my site I’ve gotten the following error (I just got it right now as I was attempting to DL the “contents” folder)
“Fetch could not get the file list because the FTP server sent an unexpected response. Check the Fetch Transcript window for more information. Server responded: * -al: No such file or directory”
and it stopped on “languages” which I don’t know where that is.
I know WP is prompting me to update two themes, which I’ve not done because my site actually uses a custom theme I had designed for me. I don’t know if that custom theme could be the issue. I tried deactivating plug ins, I just… yeah. I’m at a total loss, any help would be appreciated.
