From WPP’s side you’ll want to check out the Performance section of the wiki. There you will find every possible option/feature/suggestion available to make sure that your site’s performance is as good as it can be while using the WordPress Popular Posts plugin.

Regarding the slow queries, none of them are coming from WPP. These are being generated & executed by something else. You need to do some more research to learn where they come from and see what can be done do optimize these queries and/or reduce their execution frequency whenever possible.
