listing files in sub-directory

I have wordpress in the root directory and an ecommerce shopping cart in sub-directory /store/. I have generated the sitemap in the store sub-directory as per instructions, but the sitemap only lists the store/index.php file from the store sub-directory (it lists all root directory files without problem). How do I get it to list all files in store sub-directory and to automatically add new files when they are generated please.
