Links Cause YouTube Videos to Display Smaller

Hey everyone, prior to upgrading to WP 3.5 and by upgrading to WP 3.5 in hopes of it fixing my problem (which it did not), out of the blue it seemed that videos which I normally would post from youtube were suddenly resized to about 150px wide. For years, I would simply put [youtube=link] and I had no issues. Now suddenly, I’m experiencing this issue which can be seen here:

This article originally had the video at full width, indicating that the issue is affecting old and new content.

After trying a lot of random things, I believe I’ve narrowed down the issue to links…An article which does not contain links does not have this problem but an article that contains any forms of links, suddenly resizes the YouTube videos. I have no idea where to even start addressing this issue.
