Let a Popup hide Responsive Menu.

I’m using “Show on all pages” option, because if I use it as shortcode the footer of the site goes in front of the menu, and I need the menu to be in front of the footer. Using it as “Show on all pages” sorts this inconvenient.
But now I have another problem: I’m using a popup plugin that opens a PDF in front of site and covers all the screen… but the Responsive Menu, remains in front of the popup and hides the close button of it.
I tried some JS and some CSS to hide Responsive Menu using media query and it works on some scenarios, but if the device is used on landscape, the menu disappears after closing the popup.
Is there a way to set a z-index or something alike to tell the Responsive Menu that it should be behind the popup?
