keeping old customized index.php

I just installed 1.5. I’m trying to find out what I need to do to keep the index.php page that I had already customized… but every time I click a link that promises to answer my questions, I get a 404 error.

Are there certain guidelines or tags that I need to use? I really prefer to keep my current design while implementing the theme feature. Any help is appreciated.
