jQuery problems after upgrade

I recently upgraded my site to Multisite and now I am having tons of jQuery problems across the site.

Even editing the previously working plugins and putting jQuery.noConflict(); doesn’t get the jQuery working properly.

Does anyone know why this might be and what came in the latest version of wordpress that would have caused this to happen?
