JQuery doesn't work after W3 Total Cache update

I’ve got a number of websites hosted on Bluehost.com. After the latest announcement that W3TC had a security issue (https://blog.sucuri.net/2013/04/update-wp-super-cache-and-w3tc-immediately-remote-code-execution-vulnerability-disclosed.html) Bluehost took it upon themselves to make updates on all their hosted sites. All JQuery appears to be dead across all websites. Has anyone else experienced this and found a straight-forward solution?
