Jigoshop and Hooks

I am using Jigoshop to run a store here: https://fingerlakesdistilling.com/shop

Before migrating to Jigoshop 2 the shop and products pages all had a sidebar that contained items such as the cart, etc. However, after the migration to Jigoshop 2 none of the header, footer, or sidebar elements are working properly. It sounds like this may be a hook issue but I am not sure how to go about correcting this. Any thoughts or suggestions?
