Jetpack’s plugin auto update feature is not updating all files

Hi there,

I am a plugin author. A user of my plugin experienced the latest update and one before to crash his site. See this thread.

I can see in their history that they had the same issue with another plugin and expect this not to be on us since a general issue would affect every user or I could reproduce this.

Before posting here, I looked for similar threads or help on your home page to see what could cause Jetpack to only update some part of the plugin files or if you have a resource for developers to look at in case I could improve the auto-update compatibility on my end. Is there anything I can look at that I have missed so far?
