Jetpack Issue

I started using the theme about 2 months ago and like it alot, however I have been running into an issue that conflicts with jetpack about once a month sometimes more that takes my site down. I am using Go Daddy as a host and they say that it must be a conflict with the theme. The only fix I have been able to find is to completely delete the jetpack folder and then reinstall it every time this happens. It is quite cumbersome.
