Javascript conflicts

I’ve see the posts about the “javascript loading…” message that does not go away and the response being to search for which thing is conflicting (stop all plugins, change the theme, etc.). Not really practical on a production site and if I do find the conflict, what then? What if I need that plugin/theme? Is there not another solution that doesn’t involve throwing out other useful tools to get this useful tool to work? It’s too early to tell if I’ll like this plugin, but it looks promising for what I’d like to accomplish, therefore it would be nice to get it to work…WITH everything else.
