Issue with indexing due to plug-in

So this is slightly connected to an earlier issue CodeMonkeyNorth had with the Permalink field disappearing in the meta area. You’ll have to forgive me because I’m not very technical, so I won’t be able to explain things as well as he did.
But I noticed that our permalink editor wasn’t in the main meta section on the right side. We still had the “custom permalink” option at the bottom of the page, though, in a stack of several other add-ons (like Twitter cards and after post subscribe).
In the two latest articles I wrote, I used that bottom of the page field to change the permalink for the post. The result?
Google indexed the site but it somehow associated the article with the homepage rather than the article. You could google exact phrases from the article and nothing would appear. Google the exact tile, and it brings up a result for the Film Colossus homepage.
My partner posted a new article and didn’t do that. He was using Chrome rather than Safari and wasn’t having the same permalink issue, I think don’t. And his article was indexed correctly.
So…Idk what you can do with that information. But thought it was worth providing, just in case? I disabled the plugin and I’m no longer having the issue with the main permalink window disappearing.
