As my colleague mentioned in an earlier reply, WooCommerce Core does not have a built-in invoicing feature that generates formal invoices for customers.
WooCommerce processes orders and provides basic order details like order confirmation and receipts that can be viewed from the customer account page or sent as emails, but these are not typically considered full invoices by accounting standards.
However, to generate invoices in WooCommerce, store owners typically use additional plugins that extend WooCommerce’s functionality (like you are doing).
With that in mind, let’s dive in:
1) How to avoid sending an email confirmation to the client when the I mark the invoice as paid
If you mean to avoid sending an email confirmation after a complete order, you can change this in WooCommerce > Settings > Emails, look for the Completed order option and click Manage. Once in there, unselect the Enable this email notification option, and you are good to go.

If you meant to avoid sending an email confirmation after you mark an invoice as paid, there is no option in WooCommerce core to do that.
2) How to manually change the invoice number in the Order section.
If you want to change the order number of an order, kindly note that it is not possible with WooCommerce core features; you would need to use a plugin for that, like Custom Order Number.
If you meant you want to change the invoice number of an order in the Order section, as mentioned, WooCommerce core doesn’t have an invoice feature, so the invoice number you see in the Order section must be placed by a plugin you are using.
