Installing to folder off root

When I run Deployment I need to point to a unique directory off the root.
I have an existing WordPress site in the root, and another wordpress site in a sub-directory “/newsite”
I’ve moved the installer.php and the DB to this sub-directory but I when I go to run the installer https://www.example.com/installer.php it’s saying there is already a wp-config.php? There is not.
