Injection in the loop?

I’m working with a local organization that started using custom layouts, and they love it! They’d like to inject ads/announcements every X number of rows or posts, but I’m not seeing anyplace to add pure code anywhere..
Seeing as there isn’t any hardcore source code for a specific template (that I can find, anyway), is there a suggested way to accomplish this?
