importing categories

I am using feedwordpress to import from a custom feed.
I have categories set as a comma delimited string.
When importing the feeds, I have set it to use these categories as my custom taxonomy (non-hierarchical, so tag like) on the imported feed posts (which are a custom post type).
I have set the “Multiple categories:” to “,”
At first I thought it was working correctly, but on closer inspection it doesn’t convert all the terms. I have imported the string into a custom field so i can compare.
For instance on one post, there are 12 categories, but it only converts 10 of them. On another there are 10 and it only uses 7.I think it may be missing out ones that are already there, so it is only adding the terms that are new.
