I tried migrating through import but it did not remove files on the target site. For example under a certain folder /sections, it contains the following files from the original site:
    – header_1.php
    – header_2.php
    – header_3.php

    and on the target site:
    – header.php
    – header_1.php
    – header_2.php
    – header_3.php

When I perform the migration, it does not remove the header.php file on the target site to match all of the changes from the original site.

If you need a clean state – you can install a fresh WordPress install, then import the file.

There are some plugins that can also reset a WordPress install but I have not used them so I do not know what they actually do.

Got it. Thanks for the clarification.

I was trying to use AIO WP Migration to update websites from different development environments (DEV to TEST, TEST to UAT).
