How to make sure not to update each product manually? Or you can fix this error?

Please try setting the records per iteration to 1 for the import that’s timing out: https://d.pr/i/Vakkd3 (this setting is at Manage Imports -> Import Settings).
If that doesn’t fix it, you will need to contact your web host and ask them to review the error logs on your server to find out exactly what’s causing the timeout.
